Rob Duffy and Yemi Odubade both failed late fitness tests and when Steve Basham hobbled off in the first half with a knee injury, it meant the U's were without their four first-choice strikers.
John Dempster took over up front but it was from Dempster's initial mistake that City took the lead through a Rufus Brevett own goal in the 14th minute.
Jamie Mackie increased Exeter's lead in the 76th minute before Andy Burgess netted a consolation goal from the penalty spot after Jon Challinor handled Carl Pettefer's cross.
